Two good museums in the Omaha area
The Union Pacific Railroad Museum in Council Bluffs is very well done - a small amount of self-promotion, and a bit of glossing over of some of the more unsavory parts of the past, but very engaging exhibits on the history of the transcontinental railroad and some good information on current train technology. The observation tower over UP's North Platte classification yard (a couple hundred miles west) is worth your time too. The Strategic Air Command museum southwest of Omaha is a great way to spend a few hours as well. Some rare aircraft, including a B-36 bomber and a British delta-wing bomber (can't remember the name) that's in their restoration hangar, along with more in-depth displays on the Doolittle raid, the Powers U-2 shootdown, and some other stuff. Omaha also features one of the few sites in the U.S. where a Japanese balloon bomb detonated (bonus points if you know the location of the only U.S. casualties from one of these), plus an original brick-paved section of the Lincoln Highway you can still drive (I'd recommend doing it slowly, however).

Museum of American Speed in Lincoln is also a hidden gem
If you are a racing fan, the Museum of American Speed, operated by Speedway Motors, located in Lincoln, NE, is a must see.

An outstanding little gem
Hit that one last year, I think, and was really impressed, especially for such a small museum in such a backwater town that I wouldn't have really thought had a connection to the fur trade.

Bomber might have been the Avro Vulcan...
The balloon bomb killed people in Oregon, but I don't know where in the state.

The Vulcan "nuked" us...twice.
During war games in the 60s, multiple Vulcans penetrated US airspace without being detected and "nuked" us. The US government kept it classified for over 30 years. Head to the museum of natural history in Lincoln
Right next to memorial stadium. It's not really big, but has a bunch of different wooly mammoths and dinosaur skeletons - all found in Nebraska. I have no idea why they're the huskers and not the tuskers. Mammoths are much more intimidating than corn farmers. We went to SAC museum a bunch of times. It was 20 minutes from out house in Omaha. Good town. But too cold.
